First of all you should renew your green card and than apply for Citizenship. Renewal of green card is necessary you do not know if your applicatio for Citizenship will be approved.

Before you can apply for your U.S. Passport. You must be a United States Citizen.
    Which you are not.
Techincaly you have lost your status as an Permanent Alien Resident.
You have waited for long time, and your card already expired in 2001.
The burden of proof is on you if the USCIS is satisfied with your answer they can renew the subject cards.
And in case USCIS do not renew you card then you father must file and I-130 which means, you have lost all those years from 1991 to 2001.
Let see what others have to suggest you in the light of the regulations and laws.

Expired green card does not mean that he has lost LPR status. It would matter when he will have to travel outside the US.

He should be able to renew green card.

You can't get the American passport until you apply for citizenship. You have not lost your permanent residency- your card just expired. To be safe, apply for citizenship and green card renewal at the same time.
